New insights to the function of molecular chaperones

ScienceDaily (Aug. 24, 2012) ? Heidelberg molecular biologists have gained new insights into the function of so-called molecular chaperones in protein synthesis. The team headed by Dr. G?nter Kramer and Prof. Dr. Bernd Bukau of the DKFZ-ZMBH Alliance, a research association between Heidelberg University's Center for Molecular Biology (ZMBH) and the German Cancer Research Center (DKFZ), was able to demonstrate how a molecular chaperone in bacterial cells can influence the formation of the three-dimensional structure of new proteins.

"Our findings have put an end to a scientific controversy about the point in time within protein synthesis at which the folding of a protein into a defined three-dimensional structure begins and the roles played by individual factors involved in the process," says Prof. Bukau. The research findings have been published as an online article in Molecular Cell and are to appear in the journal's print version as well.

Proteins are produced by ribosomes, large molecular machines translating genetic information into long chains of amino acids. But these so-called polypeptide chains only turn into functional proteins after they have been folded into stable three-dimensional structures. Incorrectly folded proteins can have devastating effects on cells or even the whole organism. Examples are neurodegenerative disorders like Alzheimer's disease or Parkinson's disease. To prevent folding defects, cells have whole arsenals of folding assistants referred to as molecular chaperones. Some chaperones support folding during protein synthesis at the ribosome. Up to now, the precise details of this complex process were largely unknown.

The Heidelberg molecular biologists have now succeeded in supplying a more exact description of a chaperone called Trigger Factor from the bacterium Escherichia coli. To this end, all the components required for protein synthesis were isolated from bacterial cells and the protein folding process was observed during synthesis in the test tube. "It turned out that in the beginning of synthesis the growing polypeptide chain is prevented from folding by its spatial proximity to the ribosome," says Dr. Kramer. "This inhibition is reduced in the course of synthesis by the fact that the already synthesised parts of the growing chain are increasingly moved away from the ribosome by the addition of new amino acids." Trigger Factor prolongs the effect of the ribosome and also interferes with folding. In the course of translation it binds to the ribosome and the growing polypeptide chain, thus also preventing the folding of parts of the protein already further away from the ribosome. Accordingly, the ribosome and Trigger Factor act in concert to confine premature folding of the nascent polypeptide.

"The surprising thing is," says Dr. Kramer, "that Trigger Factor can also unfold parts of the protein." This activity of Trigger Factor can reverse premature folding attempts of the growing polypeptide chain and facilitate a new folding attempt if the earlier one was unsuccessful. "The essential point is that Trigger Factor only develops unfolding activity when it is attached to the ribosome. In other words, it cannot unfold fully synthesised proteins."

In conjunction with other findings produced by the Heidelberg research team, these new discoveries now represent an extended model of the molecular mechanism of protein folding. At the early stage of protein synthesis, the ribosome prevents premature folding of the growing polypeptide chain. Other important modifications to the protein chain have to be performed here as well. Trigger Factor is not involved at this stage. The binding of Trigger Factor keeps the growing polypeptide chain unfolded until sufficiently large parts of the protein are synthesised so that productive folding can take place. But if the protein has already undertaken premature folding steps when Trigger Factor binds, these steps can be reversed by the unfolding activity of Trigger Factor. In this way the formation of harmful proteins in the cell can be actively prevented. "These findings represent an important advance towards a more detailed understanding of the conversion of genetic information into functioning proteins," says Prof. Bukau. "This process is indispensable for the survival of every cell and every organism."

Internet expert criticizes Indian cyber blockades

The Indian government's attempts to block social media accounts and websites that it blames for spreading panic have been inept and possibly illegal, a top Internet expert said Friday.

Earlier this month, thousands of people from the country's remote northeast began fleeing cities in southern and western India, as rumors swirled that they would be attacked in retaliation for ethnic violence against Muslims in their home state.

Last weekend, the government said the rumors were fed by gory images ? said to be of murdered Muslims ? that were actually manipulated photos of people killed in cyclones and earthquakes. Officials said the images were spread to sow fear of revenge attacks.

After that, the government began interfering with hundreds of websites, including some Twitter accounts, blogs and links to certain news stories. The government also ordered telephone companies to sharply restrict mass text messages.

It is unclear who has been spreading the inflammatory material. Experts say that despite the government's electronic interference, there are many ways to access the blocked sites.

"The government has gone overboard and many of its efforts are legally questionable," said Pranesh Prakash, who studies Internet governance and freedom of speech at The Center for Internet and Society, a research organization in the southern city of Bangalore.

The center has published a list of more than 300 Internet links blocked in the last two weeks. These include some pages on Facebook, YouTube and news items on the sites of Al Jazeera, Australia's ABC, and a handful of Indian and Pakistani news sites.

On Friday, the Twitter account of Milind Deora, India's junior communications minister, appeared blocked. A message at his (at)milinddeora account said "the profile you are trying to view has been suspended."

Deora told the Press Trust of India news agency that his account was being verified and was only temporarily suspended. PTI said Deora had been tweeting in defense of the government blocking efforts before the account was suspended.

The exodus of people from the northeast followed clashes in Assam state over the last several weeks between ethnic Bodos and Muslims settlers. At least 80 people were killed in that violence and 400,000 were displaced. Most of those who fled were living in Bangalore, where text messages spread quickly threatening retaliatory attacks by Muslims.

The Bodos and the Muslim settlers ? most of whom arrived years ago from what was then East Pakistan, and which is now Bangladesh ? have clashed repeatedly over the decades. But the recent violence was the worst since the mid-1990s.

"The government's highest priority should have been to counter the rumors and it did a really bad job of that," said Prakash, adding that the government should have at least tried to counter the panic through the same social media sites that it was blocking.

The government's actions have sparked outrage on social networking sites, with hashtags critical of the government quickly becoming top trending topics on Twitter's India site.

But Prakash was as dismissive of that reaction as he was of the government attempts at censorship.

The government's actions reek of "the kind of incompetence one has come to expect," he said, "but the hashtags (hash)Emergency2012 etc. suffer from a lack of perspective, too."

Kapil Sibal, the senior minister of communications and information technology, said in a statement that Facebook and Google were cooperating with the government and shutting down some sites that the government had pointed out as objectionable. Sibal said Twitter had also said it was ready to talk with the government.

But he said that "the accusations that we are aggressively targeting someone's account or websites are incorrect."

On Thursday, Victoria Nuland, spokeswoman for the U.S. State Department, had told reporters that it was urging the Indian government "to take into account the importance of freedom of expression in the online world" while addressing its security concerns. She said the U.S. was ready to help India's efforts to talk to social networks regarding the issue."

Apple To Reportedly Hold Two Separate Events For New iPhone And iPad Mini, Makes Sense

Advertisements

Earlier this week, reliable source John Gruber suggested Apple would likely hold two separate media events for its upcoming product range, and Jim Dalrymple ? famous for his "yep" responses to Apple rumors ? appears to agree with Gruber?s sentiments.

Gruber suggested Apple will first invite shareholders and spectators to an event concerning both the iPhone 5 and iOS 6. Said event is set to fall on September 12th, and will see the significantly altered next iPhone introduced along with the sixth edition of the Cupertino company?s mobile OS.

Once the dust settles on the iPhone ? which is expected to release nine days after announcement ? the reviews will then offer a second wave of iPhone-centric attention, according to Gruber. Then, a couple of weeks later, he reckons Apple will announce the iPad Mini at its traditional music event in early October.

It was initially presumed the iPhone and smaller iPad would be announced contemporaneously, but it now seems as though the unveiling and showcasing of the two pivotal devices will be staggered by around a month.

Dalrymple?s response to the prose of Gruber was simply, "Oh that Gruber is a smart fellow." Given the track record of both when it comes to Apple gossip, we can be pretty darned sure there will indeed be two separate events.

The smaller iPad, which initially didn?t seem likely, now looks to be a certainty, and with price being the key factor, could be one of the most successful gadgets of all time. The Google-ASUS Nexus 7, which boasts a quad-core processor as well as Android Jelly Bean (4.1), has seen strong sales and rave reviews in its first month or two on sale, and the iPad?s dominance has never looked as precarious as it currently is.

iPhone iPad

If Apple can deliver a decent device at a price affordable to the masses, it would be, for the time being at least, game over for any other tablet vendor. One of the main gripes consumers have with Apple?s iOS devices are the sky-high prices, with many unable ? or unwilling ? to pay a premium when other vendors offer more for less. But with rumored prices of $249-$299, the smaller iPad could easily push the numbers Microsoft managed with the Kinect.

Isaac likely to alter GOP convention security

(AP) TAMPA, Fla. - Tropical Storm Isaac could force a shakeup of the security plans for the GOP convention in Tampa, because about half of the expected officers come from other parts of Florida and some could be forced to stay home for the storm, authorities said Thursday.

More than 3,500 officers from 59 law enforcement agencies from around the state are scheduled to come to Tampa to patrol the streets as the convention opens Monday. About half would come from outside Hillsborough County and the city of Tampa.

About 1,700 National Guard troops were already expected to help with patrols. Hillsborough County Sheriff David Gee said the number could increase if other law enforcement agencies don't end up sending officers.

The storm is forecast to start affecting South Florida on Monday and could reach the Tampa area by Tuesday.

"We're in a situation right now where we don't know what's going to happen," Gee said. "My primary concern right now is that we will lose resources."

Gee said some agencies, especially in South Florida, might decide not to send officers to Tampa if the storm threatens their areas. "As things change, they might have to prioritize," he said.

Obama, Biden ready with counter-programming during Republican convention

Gee's agency is in charge of the county where the convention will take place. The Hillsborough Sheriff's Office is providing the bulk of the staffing for the event because it is the largest agency in the area and also oversees the county jail. The Tampa Police is the other main agency handling security outside of the convention hall. The Secret Service is in charge of everything inside the convention hall.

The sheriff joined Tampa Police Chief Jane Castor and representatives from the FBI and Secret Service at a media event Thursday. As they spoke to reporters, a large TV screen tuned to a cable news channel showed colorful radar images of Isaac swirling in the Caribbean.

Convention officials said they were working closely with state and federal authorities on monitoring the storm.

"We continue to move forward with our planning and look forward to a successful convention," convention CEO William Harris said in a statement.

Florida Gov. Rick Scott said RNC officials were on a call Thursday with state, local and federal authorities and there were no plans to cancel the convention.

Scott pointed out that the storm is still trending westward, and he hoped it would not have a major impact on Florida.

"It's a forecast and all the forecasts are prone to error, but fortunately it has gone a little bit west," Scott said. "Hopefully it will dissipate by the time it gets over Cuba."

Scott also said Florida "is more prepared than any state in the country for hurricanes."

"The National Guard will be ready for any contingency," he said. "So if that happened then the logical backup would be the National Guard."

Jeff Masters, director of meteorology for Weather Underground, said the storm's current forecast indicates Tampa is unlikely to take a direct hit from a potential hurricane. When the storm passes the Bay area, it's likely to have an east-west motion, meaning it could sideswipe Tampa, causing rain and flooding, but not directly strike the city.

Chief Castor said she wasn't worried about redeployment of officers; when she initially asked other agencies to help, she told them they should only send people that they could spare.

She said the security team factored in the possibility of another event, such as a storm, happening during the RNC.

"We'll adjust our plans," she said. "We're used to that in law enforcement."

Steven Ibison, the special agent in charge of the Tampa division of the FBI, said he wasn't concerned about the number of officers on the ground.

"The FBI isn't involved in weathercasting," he said. "But we have plans in place. We always do here in Tampa."

Castor and Gee stressed it was too early for any agency to dramatically change plans. Castor said that no one would really know where Isaac was headed until late this weekend.

"The only predictable element about a tropical storm or hurricane is its unpredictability," she said.

1,600 extremists in Egypt's Sinai: state news agency

Egypt is searching for 120 wanted militants and believes around 1,600 extremists are hiding out in the Sinai, where militants have attacked soldiers and police, the official news agency MENA reported on Wednesday.

The military sent in tanks and soldiers into the lawless peninsula which neighbours Israel and Gaza after gunmen killed 16 soldiers in an attack on an army outpost on August 5.

"There are 120 people wanted, including groups that attacked police stations and killed a number of policemen," MENA quoted a security official as saying.

Most of them follow "takfiri" ideology, he said, a disparaging term for extremists who excommunicate other Muslims who do not share their beliefs.

"Their numbers are close to 1,600 people, from different provinces and some from other countries," he said.

Gunmen wounded three policemen last weekend when they fired a rocket-propelled grenade on a police convoy, several days after security forces killed six militants in a raid on a north Sinai village.

The government has long struggled with militancy and smuggling in the region but unrest has worsened since an uprising overthrew president Hosni Mubarak in February 2011, prompting the collapse of his discredited police force.
